I'd love to be able to import into a specific folder and overwrite any existing shortcuts. I'd also like to multi-select shortcuts to move them into another folder or bulk delete.

Multi-selection for shortcuts has been requested before (see A bunch of them :) - #4 by scott), we hope to do it soon 
When you say importing and overwriting existing shortcuts, how about this: disable the existing folder (or delete it), and then import your new shortcuts as a brand new folder?
